Bully follows Jimmy Hopkins through one year at Bullworth Academy. Betrayed by his friend Gary Smith, he beats Russell and the Bullies, then takes over the Preppies, the Greasers and, with the Nerds' help, the Jocks. Gary turns the Townies and the school against him and gets him expelled, but Jimmy fights back, beats Gary on the school roof and ends the year as the hero of Bullworth. Below, the story chapter by chapter with every story mission in order.

The story has five chapters, followed by a sixth, Endless Summer, left free to explore. According to the Bully Wiki, they add up to 54 story missions. Jimmy's mother leaves him at Bullworth while she goes on honeymoon. Principal Crabblesnitch warns him, Gary Smith and Pete Kowalski befriend him, and the three start pushing back against the cliques. The campus gates stay locked all chapter. Gary, increasingly paranoid, betrays Jimmy and sets him up to fight Russell Northrop in an underground fight. Jimmy wins, Russell agrees to stop picking on others, and the Bullies now respect him.
With the town open, Jimmy goes after the Preppies. Gary turns them against him just as he starts to win them over, so Jimmy beats their champion Bif Taylor in the boxing ring. The Preppies still refuse to follow him, and Jimmy defeats them all, their leader Derby Harrington included.

In winter, Jimmy turns to the Greasers in New Coventry. He helps their leader Johnny Vincent prove that his girlfriend Lola is cheating on him with Gord, a Preppie. The Greasers turn on Jimmy after he vandalises their turf for the Preppies, and when Gary tells Johnny that Jimmy is close to Lola, Johnny ambushes him in a junkyard. Jimmy beats him and takes the lead of the Greasers.
To take on the Jocks, Jimmy needs the Nerds. He confronts their leader Earnest Jones and wins the Nerds over by promising they will never be picked on again, photographs head cheerleader Mandy for Earnest, then removes the pictures out of pity for her. He defends the Nerds' hideout from the Jocks, sabotages the big football game and beats the Jocks' leader, Ted Thompson, in front of the whole school.

Now king of the school, Jimmy falls into Gary's last trap. Gary has the clique leaders push Jimmy to vandalise the town hall and brings in the Townies, whose pranks the cliques blame on Jimmy. Jimmy helps Zoe take revenge on Mr. Burton, then Gary tells the principal about the town hall: Jimmy is expelled and Gary becomes head boy. With Zoe and Russell, Jimmy storms the Townies' base, wins over their leader Edgar, and returns to a school at war. He beats every clique leader, chases Gary to the roof and wins the final fight.
Jimmy and Gary fall into Crabblesnitch's office. The principal expels Gary, fires Mr. Burton, readmits Jimmy and Zoe and names Pete head boy. Jimmy walks out to applause and kisses Zoe. The game then continues in Endless Summer, a free chapter to keep exploring Bullworth.
According to the Bully Wiki, the Scholarship Edition (2008) and the Anniversary Edition (2016) add optional missions that are not in the original PlayStation 2 game, including Christmas errands in chapter 3 and Mailbox Armageddon and The Collector in chapter 5. They do not change the story.
